It seems like 69th Street Diner is based on Relish Diner in Brooklyn.

In light of the other Queens references, and of course the name, the BurgerShot could be the Wendy's on Queens Blvd, site of the "Wendy's massacre" in 2000.

Incidentally, there is a diner on W. 69th Street and Broadway on the Upper West Side in NYC. But it's called the "West Side Restaurant", and it doesn't have the vintage aluminum exterior.

I think that the 69th street diner is based on the "Brooklyn Diner" that is on 57th street between broadway and 7th Ave. Check out this pic:
