If you can eat sushi in the morning (and can wait in like for a long time), Daiwa sushi in Tsukiji.
Midori sushi is also very good (long line, too) and there's one in Shibuya (the main branch is in Umegaoka).
Depachikas are always fun. depending on what area you are going, Isetan, Takashimaya, Mitsukoshi, Tokyu etc. just make sure you go to the B1 or B2 floor. free samples!
Personally I recommend Japanese cakes at famous patissiers' places. for example Toshi Yoroizuka is in Ebisu, Sadaharu Aoki is in Marunouchi.
there are all those cheap eats too, if that's what you are aiming for.

There are some great ex pat bars in Shinjuku. My favorite is Dubliners, in Shinjuku. Its in the lion beer hall.
Here is their site. Good place, we had a lot of good times there. Looong nights there!
