It's a little ways from Downtown crossing, but I love Trident Booksellers & Cafe on Newbury.

Cafe Vanille on Charles Street offers the best croissants I've had in Boston. Their panini are also fantastic. The atmosphere inside is not so special, but if your around during the warmer months, they have wonderful outdoor seating area that's great for people watching.

there's a chocolateria in...i think near harvard, called Burdick's....they have pretty excellent coffee, and chocolate, to boot. I'm sorry i forget exactly where it is...it's been like two years since i've been into boston.

Yep, L.A. Burdick's in harvard square on brattle street. Best hot chocolate (I always get the dark). They also have excellent pastries.
