What time of day? I work nearby and we always go to Treats Truck on Wednesdays, and the Wafles and Dinges truck is close by most days until 4 or 5.
I generally cut out by 7 so I'm not very helpful with after hours desserts. :)

La Maison du Chocolat - right there at Rockefeller Center. They have a little cafe area in the back, and you can order any of their confections, in addition to some coffee and tea.
I lurve that place.

Kyotofu on 9th and 48th-- it's a bit of a walk, but it's definitely worth it.

Most of the Rock Center shops close well before 10pm. La Maison closes at like 6 or 7. Are you OK going to a restaurant and ordering only dessert? Perhaps Maze or The Bar Room at the Modern? 2nding Kyotofu, but that is indeed a long walk.
