Tresca, on Hanover Street in the North End has a great tasting menu: http://www.trescanorthend.com/
You can sit by the windows that open onto the street downstairs, or enjoy the quieter atmosphere upstairs.

For seafood I would go for Neptune Oyster, B&G Oysters, or for the more casual Legal Seafoods.
Eastern Standard is a great brasserie in the Hotel Commenwealth near Fenway.
For the fancy I would try Radius, or Rialto.
If you are near Fenouil Hall and are looking for some eats stay away from Union Oyster, it is really overrated. Houstons is there, which is a chain, but has really good, high quality food.
In Brookline there are two great kosher places: Rubin's Deli and Rami's-an awesome falafel made with a cool robot.
For breakfast/bakery/sandwiches Flour Bakery is great. The portobello/mozzerlla pannini is awesome.

Please do yourself a favor and go to the Flour Bakery and Cafe. And explore the North End for amazing Italian.

definitely the best neighborhood for food in boston is the south end. walk down tremont or washington st and you'll find lots of great restaurants. try oishii for sushi or aquitaine for american. i also like eastern standard in kenmore square (near fenway). upstairs on the square has upscale comfort food in harvard square. on newbury street try stephanie's on newbury, another upscale comfort food type of place. parrish cafe on boylston street near the commons is a great place for lunch--they feature many great sandwiches. and if you want to venture a little farther my favorite restaurant in the boston area is a couple-owned and operated evoo in somerville, featuring local and seasonal fare. one of the owners works front of house, ensuring excellent service. they have a great tasting menu.
